Just by chance I opened up the battery bit of the boot up and noticed that there is a few litres of water in there. Any idea where it's coming from? I'm thinking it's most likely a seal has gone somewhere.

I had a water leak on my F25 X3 (2016) and it was the third brake light.
I think it was about £100 for a replacement, or you could remove and reseal yourself.

Worth checking, tape it up first and see if it resolves it.

Isn't there a drain at the bottom that's maybe blocked?
That's a lot of water!!!

There will be a drain yeah.
Seems like a lot of water ingress for it to be that.
Admittedly, mine wasn’t half as bad

Sit in the cargo area and get someone to spray water starting top of tailgate.
Then repeat left to right.
And check for leaks inside.
